What is your throttle curve in idle 2? It should almost be a flat line, Ie, 100,100,95,100,100.

I had 100 95 90 95 100. It is now set at 100 100 95 100 100.
Can I use the same motor/esc with a 4 cell setup?

check your ESC specs... The motor can handle it, it just depends on the ESC...

I just got back from flying. The more powerful pack and aggressive throttle curve were definite improvements. I am loving this! The gear train is no longer giving me problems. I spent the first flight doing lots of fast forward flight, some easy nose in funnels, stall turns inverted etc. This is with a lesser battery and I usually do nice and easy flips to inverted to keep the headspeed up.

Then I put the 25cpack in it. yeeeeehaaaaw That thing was humming. After doing some test flips the head speed was staying where it should be and punch outs were looking good. I did some stationary aileron rolls, and then *4 point flips?* I'm not sure about the naming of that. Basically my trex was a lot more like the sim. I could slam it around in front or back flips with authority.
I am sooooooo hooked with helis.

Heres the bad part. I was doing the flips and stopping at each 90.. When I did the last quarter of one I heard a click and the tail rotor went out. OH $*%#!! It started pirouetting really fast (naturally). I was able to more or less gently crash land it on the skids. The only damage is a stripped gear and one broken blade.
Now thats an easy fix, but I'm really concerned since I dont know what caused this! The top gear is toast but I'm fairly sure that was from the blade strike. The lower gear and tail rotor gear are meshing fine. Any ideas about what I should be looking for?

Can your mains hit your TR ? I bet this was the case if it can. When is the last time you changed the o-rings in the head ? Try adding an additional one and see what that does to make the head stiffer.... It may make it rock a bit, but it will prevent blade strikes.
